SQL Filegroups without using SSDT

Our DBA is requesting developers start placing the tables and indexes in different filegroups. Also requesting we label filegroups in SSDT Visual Studio Source control- Database Projects. Filegroups are crucial in performance, however they can continuously, changed, added or modified depending on system join sequence, performance, IO metrics. etc, maybe developer burden.

How should company manage filegroups without having Developers modifying in SSDT data tools. When I create Deployment Publish profile, can I write another powershell script to modify where each nonclustered indexes should be located? How do I manage filegroups without specifying in SQL Server Data tools (SSDT)?
